Kare Kano's last few episodes went sorta Eva-esque. Lain in it's last few episodes also, though not really in a wacky way.

Eva's ending was weird, whether you judge the series end or the movies, but at least it fit the series. KareKano's end was just weird because they pretty much just lopped the series off while the manga actually had, you know, an ending.
Personally, I think Full Metal Alchemist's closure was a complete trip, as well as a pretty delightful run of copping out.
"Okay guys, get this... everything goes batshit crazy, we have all this important stuff wrap up, and make it kind of tragic."
"Okay! But can we do that in 3 episodes?"
"We only have 3 episodes?"
"Yesh."
"...shit. Well, uh, let's throw in a mostly baseless romantic pairing in there for a bit too! You want ending? WE GIVE YOU ENDING."
Blah blah blah lots of things happen, no one's really left happy, the best characters in the series are already long dead, and there's a door left open for magical adventures in space the end.

I don't watch a lot of anime, but I wish I'd skipped the last disc of Wolf's Rain.

Chrno Crusade and Wolf Raine as Green stated had some jacked-up endings. Those were real 'tear jerkers' for sure.
FLCL was crazy. So was Excel Saga

Probably could've had a complete ending if they didn't give episode 25 to Kano and Most of episode 24 wasn't a recap :\

I'm guessing it might be the same as screwed up...
I don't know... Berzerk was pretty harsh, what with him dying and having to watch his woman get raped...

Berserk -this was something before Memento.
Plus a defining moment to a tragic end of a series.
Cowboy Bebop -Unexpected. That's all that can be said.
Evangelion -The End. Those two words describe it all.
Excel Saga -end? huh wtf!?
FLCL -There is a hidden message here, try to piece it together.
Ghost in the Shell I -killing off one of the main characters. Bah.
There shouldn't have been a sequel. ><"

But if you are talking about the Original Gundam, there wasnt peace after the One Year War. That's why Zeta, 0080, 0083, ZZ, Char's CounterAttack and even F91 were made. They showed that there was no peace after war. But the ending of CCA (Char's Counterattack) was like WTF just happened?
About Cowboy Bebop, if you pay attention throughout the anime, it's not THAT unexpected. They say a lot of things regarding Spike and Vicious, wasn't it something about them sharing the same star? Wasn't that why Spike could always get beat up and blown up but never really die? They also mentioned that when someone dies their star fades, so if they have the same star then they both die.
Hmm, didn't someone also say that they could only kill eachother? It's been a while since I cracked open the box set but I think that's how it went down. Feel free to correct me though, I'm by no means the Bebop expert.
I'd have to go with the obvious pick for a "wacked up" ending, End of Evangelion. Kill off pretty much everyone and turn the main character, who made so much progress in the anime, back into a complete wuss who does naughty things over a comatose girl.

Oh yeah, all most forgot Big O. The first time I saw the true ending I was like WTF just happened? The second time I understood alittle more but it's still out there.

Everyone dying in an anime isn't that rare... but having the creator making a movie as a sign of a big 'Fuck you' to the fans is.
